If I get an NROTC scholarship to let's say Embry Riddle, could I ask them to give me a scholarship to IIT instead, now that the app process is over?

Also, when they pick pilot candidates do they strongly consider their college or the difficulty of their major?

Yes, you can, but it's not necessarily going to get approved. You can submit a request, and they will base their decision on how many people they have. Each college has a limit on the number of incoming midshipmen they accept. I think there's more information on the website. As for major, the Navy's official stance is that they prefer technical majors, but, from what I've heard I don't think major has a major effect on selection
