I tried to enlist in the USMC Reserves but was denied because I take shots for allergies. My recruiter told me to comeback when I'm done taking shots. When that time comes in 3 yrs I will have a B.S or M.S in Aerospace engineering and will apply to Marine OCS instead of enlisting. Can any tell me if I can get a waiver assuming I can get off the shots and say that I no longer have allergies.

Only way to know is to contact an OSO and submit the paperwork, but like Swanee said, there's a waiver for almost everything.

My kids OSO made him stay off the shots for a year and then reapply. He is now at OCC 195 with an NFO contract.
