They should just remaster it and add a few random scenes like they did with Star Wars.

HD Picture, modernize the beach volleyball in jeans with dog tags scene to be a beach volleyball in board shorts with dog tags scene, re-edit the F-14's into -18's, and digitally reduce Val Kilmer's hair by 25%.

Woila, from 1986 to 2010 in just a few easy steps.

They could have the scene where her briefing style is destroyed by NSFWS instructors and they humiliate her by showing her the "Um" tracker and point out that she played with a pen while she gave a brief.

If they ever do a sequel, I just hope there are no scenes w/ naval aviators hanging around in locker rooms in their huggers or w/ towels around the waist. That really felt creepy. Also, if we're having an engagement over the Indian Ocean, FCOL let's not have shots of a desert below when they're supposedly 500 miles from the nearest land.

It could be worse. There could be a sequel to Firebirds. At least Top Gun was good the first time it came out (for its time, not by today's standards).
