1. Is there a way (other than asking the recruiter) that I can check if the navy has reached their quota for the year for information warfare officers? Anywhere on the internet?

2. I am in the middle of getting my Masters in Computer Science. Would my current GPA count at all? Would they look at it at all, even though I have not completed the degree?

No idea on the first question, but they'll definitely take into account your Master's GPA. If there's a space for it on the application, I figure they look at it.

I'd think they might even look at it more closely since it's more recent evidence of academic prowess.
