Do the LORs have to be from active duty navy? I have a retired Air Force Colonel, and an Air Force Captain that will give me LORs.

Nope, I actualy had an LOR in my package from an academic advisor. Retired military is ok but, from what I saw on a powerpoint more weight was placed on LOR's from people who you worked for i.e divo, dept. head, XO, CO, or even CMC.
