Without getting too tedious, there are differing "Service Groups" (SG) in Naval aviation. SG1/duties involving actual control of aircraft (DIACA) is the most restrictive. SNAs must meet SG1/DIACA standards. Without actually looking at your up-chits, my guess is that you were cleared for some lesser SG, not involving actual control of aircraft, where the standards are not as stringent.

You can see if your flight surgeon can contact the NAMI neurologist to see if his opinion was based on incorrect information in your medical record (for example, length of LOC), but you've already identified the true problem...epidural hematomas are permanently disqualifying with only rare exceptions for waivers. The only way I could see someone with an epidural hematoma getting a waiver would be if they were already designated.

As far as the timing of the disqualification letter, NAMI only reviews physical examinations once the candidate is headed for aviation. They would not have had any cause to review your medical information prior to your aviation selection.
